Ο μαυροπελαργός, σε αντίθεση με τον λευκοπελαργό, είναι είδος πολύ συνεσταλμένο και επιφυλακτικό. Αποφεύγει εντελώς τον άνθρωπο και προτιμάει να ζει και να φωλιάζει σε ερημικές περιοχές, όπου η ανθρώπινη παρουσία είναι περιορισμένη στο ελάχιστο.
Η Αφρική αποτελεί πολύ σημαντική επικράτεια διαχείμασης του μαυροπελαργού και είναι η ήπειρος στην οποία μεταναστεύει η συντριπτική πλειονότητα των πληθυσμών κατά την περίοδο του χειμώνα
Στην Ελλάδα, ο μαυροπελαργός είναι πλήρως μεταναστευτικό είδος, δηλαδή όλοι οι πληθυσμοί φεύγουν το φθινόπωρο για την Αφρική, για να επανέλθουν την άνοιξη στη χώρα και να φωλιάσουν.
